Hi, couple of issues.

First, if I do a manual refresh of one or more sites then when the refresh has completed it returns to a page not found error.

However, the refreshes have been carried out.

Second the cron job to run the refresh never finishes. If I set it to run in the morning and do a manual refresh in the afternoon then I'm told the cron is still running and do I want to reset it.

Any thoughts?

This is related with the backed protection. Do you have it applied to this site? If so you should have an exception to avoid cases like this (all queries to backend must include the secret key, but I add an exception for control center).
Is this site a multilingual site?

Do you have many sites to manage? If so maybe there is a timeout; you can try increasing the "Connection timeout" field (Global configuration -> Connection timeout). When you launch a manual task, does it end?

About 12 sites, 2 of which are set to 'offline'. Manual will finish but may give the page not found error as well. I'll look at the connection timeout, thanks

Editing your .htaccess file you should see
RewriteCond %{QUERY_STRING} !com_securitycheckprocontrolcenter [NC]
If it's set then I need access to the site (ftp and backend) to check what's happening.

Could't see the rewrite condition so have added it but still get the same page not found error.

Yes, please send me an administrative access to your cpanel and also to your Joomla backend to the email from which you receive forum notifications.
